there isn't enough voltage to keep the power to the ECU up to it's minimum voltage so you get the sputtering and dying you describe. In that case, the alternator won't be able to put enough to keep up with running demands and battery demand.
If you can put the battery on a charger overnight, and if the battery hasn't passed onto the next world, it should run. Be very careful jumping the car - you can damage the ECU.
Make sure that the ground wire from the alternator case to the ground point is good.
