The threshhold at which gas pumps snap off varies from pump to pump and within the same pump depending on ambient temperature. So even if you "top up" your tank with a fixed amount of fuel, the amount of gas will vary based on the shutoff threshold.
The only way to measure accurately the amount of gas in the tank is to pump it so high you can actually see it. OR you can start with a completely empty tank and add a fixed amount of gas.
That might account for most of the discrepancy.
