Finishing rebuilding the tranny

I am almost finished rebulding my recently blown 1987 5sp. All I have to do is insert the layshaft fully, attach the sprockets w/chains and secure the differential.
It seems to shift nicely, as for now. Are there any "special" things that I should be aware of in future assembly? How long until I flush the fluid and fill with new one?
