I went through the same issues. I bought the recommended adapters and fought with them for a few hours, but never got them to work. Some people have, but I think at best the 6x9s are only held in with two screws if you use them, and the fit is tight to say the least.

So, I did this:

Remove the rear shelf and put it on a workbench. Use a razor and cut the fabric in a rectangle that's about 6x9 or slightly larger. Pull the fabric off the plywood where you cut, the adhesive makes this tough, but the fabric won't tear. It WILL stretch, so be patient, and try to keep its shape. Once the rectangle is removed, draw a smaller rectangle inside this area (maybe 1-inch inside) and cut it out (the plywood). Drill your four holes for the speaker (which will be OUTSIDE the rectangular hole you've just cut, of course). Insert four long flush-mounting screws/bolts in the holes (from the top) and install the speaker, tightening nuts from the bottom. I placed a similar sized piece of aluminum screening over the hole and screwed it down with some very short wood screws. This screen will help hold up the fabric rectangle when you re-glue it and prevent sagging in the future. Use 3M General Trim Adhesive (clear) and spray both the fabric edges and the plywood border area. To keep from spraying the speaker, you can use the plywood cut-out as a cover/template placed over the screen. Let it sit for 3 or 4 minutes and stick the fabric back over the plywood, matching the edges as best you can. Do the wiring as you wish. Since I used the awesome Infinity Kappa 6x9s, they came with external crossovers and plenty plenty of wire to reach the speakers.

It all sounds tricky and time consuming, but it's neither. It took me about 1.5hrs, and I was making it all up as I went. I just didn't want to give up the "stock" look and this seemed the best way to go.
