I have a 92 900S and had the same problem a few years back. Exhaust systems are tuned to supply backpressure that affects the lower end of the powerband. I'm always amused when guys pull the mufflers off of a motorcycle and can't understand why it runs crappy. Its even more needed on two strokes as the backpressure wave from the exhaust pulse helps keep the next air/fuel mix in the combustion chamber.
I got a used downpipe from goldwing for $65 and a new cat from one of the sponsors for $75 I think. The round metal gasket that comes through the non OEM market is a smaller and softer metal than the factory stainless steel part. I got the factory part but I still have a small resonance that I can't make go away so I wonder if the softer aftermarket part is better. Plus I feel I can never get the connection tight enough. Sometime rain will casue the system to get louder as the water is cooling something and making a bad connection, I assume its at the cat.
Make sure you align the system so that it is centered in the heat shield and the flange on the rear of the cat does not get too near the shield, as the system heats up it moves and can contact the shield and cause a vibration sound.
