I try to remove as little as possible (about 0.5mm max).
If you think about it though, the difference in thickness between a brand new clutch disc and a completly worn out one is quite a bit.
So even if you would have removed too much from the flywheel, when fitting a new clutch disc in there you would still be on the plus side in the beginning compared to a worn out disc with a untouched flywheel.
It's only toward the end of that new clutch that the over resurfaced flywheel would play a role.
