Electrical Problems - Bad VR?

Stange electrical problem with my '94 900S Vert. I just completed an alternator bushing job, and while at it, I replaced the Alternator/VR with a refurb I got on ebay. WELL - after 1000 miles I started having some electrical bugs. I would start the car up in the morning, drive it a few miles down the road and the engine might cut out or just the radio, etc. The radio would lose all preset stations.
Well, this happened over and over again, so I figured I got a dud Alternator (you get what you pay for, right?). So, I reinstall the old Alternator yesterday, but kept the refurbed VR as the brushes had some good length on 'em. Everything runs great for about twenty minutes, and then boom, same problem, car cuts out (even under load), radio, etc. I stop the car and restart it with no problem but continue to have the same problem as I limp home.
Any ideas? Few notes - I replaced the ignition amplifier a few months ago, and since I can restart car right away even when warm, that isn't the prob. I also measured 13.8 Volts on the battery while running, so I'm not having any draining or over voltage problems. Could I have screwed up the placement of the other wires on the back of the alternator?? I mean all except the main strap, all the others are simnply grounded on the back of the alternator. Do they have to be in any particlar position? Could the VR be bad? I'm not getting excessive voltage at the battery, which seems to note a bad VR. Anyone have some ideas on where to start?
