Sunroofs are designed to leak, because nothing can be sealed perfectly. The sunroof sits over a pan, and the pan has four drains, one at each corner. As Baggsly notes, these drains can clog up. If that happens, the water makes it to the headliner.
It is possible that your drains are fine, but the rain came so hard and so fast that they couldn't handle it. However, your drains may be even a bit clogged.
Open the sunroof and peek at the front right and left corners of the roof. You'll see the 'pan' and two holes at each corner. THose are the forward drains - the hoses go down the A pillars, and exit just in front of the door/behind the wheel. Look down underneath, and make sure the hose isn't clogged up. Usually there is a rubber boot there and that can clog. You can run a wire down the tube to clear it. Use something somewhat flexible and not sharp, otherwise you risk poking a hole in the plastic tube. In one case the tube had come off the nipple on the sunroof drain pan because the clamp let go. Probably not in your case - you had a 'worst case' rainfall.
The rear drains are harder to get to- you might be able to see them if you run the sunroof all the way back. Those drains come out behind the rear tires. If you can find those tubes, it may be easier to run a snake up from the bottom.
