Two of them underneath just forward of the rear wheel. Pull off the rubber nipples and ream them out with a finger or whatever will fit then run water along the outside of the rear quarter window and keep reaming until water flows without trouble then replace rubber nipples.
Convertibles collect lots of stuff down in there over the years and the water will fill up the inside of the panels and eventually the rear footwells as you describe. Ask me how I know.... ;o)
Think about at least pulling up the carpet to let the foam underneath dry out. Just take the seatbelt bolt off and pull carpet up then replace bolt and prop up the carpet and padding to let it dry. I'd bet your front footwells are wet too underneath so consider doing the same on them too...if not pulling the carpets out completely.
