I added a post the other day (a little later than the other replies) which you may not have seen.
Assuming the rear window lower edge is sealed to the canvas (if not seal it using urethane sealant), water should shed off the top into the channel/gutter that surrounds the boot lid. As I mentioned the material on my top appears to have been trimmed off a little short allowing the water to shed instead into a small gap between the stretcher (onto which the top is stapled) and the body allowing litres/gallons of water in! Sealing that largely solved my problem. I haven't looked recently though - we've just taken 5 inches of rain in 24 hrs!
Also make sure the top material is waterproofed using one of the proprietry sprays (althoyugh this probably won't lead to a massive leak).
