Low octane fuel is definitely a cause for lowered performance. APC system senses increased knock at lower boost levels and keeps the boost down.
If you're uncertain just where your engine is in terms of optimum performance, you might consider first reverting back to stock configuration (in terms of timing, air/fuel, base boost), then re-tweak one piece at a time. Personally, I'm a big fan of the mostly stock setting with just a few things to help keep it at optimum running, and then some - such as when I installed a front mounted IC, plus the dist advance modification for increased retard (just a few degrees, plus adding a choke in the dist vacuum line to slow the response) and the simple APC box tweak. I'm now getting 10 psi boost consistent, and I get great gas milage. That's about all I want right now without spending a lot of money on all the other performance mods ala Jak.
