I assume you're talking about the green wire that controls the alternator light on the dash. It is believable that it would be rattling around touching things, that would be odd but cool. When reinstalling bushings, I cleaned that connector and reconnected a ground wire on my alternator, and suddenly the engine doesn't have to hit 1400 RPM to get the light off. There's a lot of metal of varying conductivity in that neighborhood. Also be sure your belts are properly tensioned.
Also don't do what I did and leave the tensioner arm bolt loose; it creates an extremely disconcerting, easily correctable, and messy oil leak out of the timing cover.
Stranger things have happened. I have three times lost exhaust header to downpipe nuts, and each of the three times (once after 1500 miles or so) the nut was recovered. Not to mention it's on a rocking and rolling carbody at varying amounts of tilt and incline, and the fastener is located over a hole ("that's where the turbo goes") to the ground, but the nut stayed on the under-engine crossmember, which itself has drain holes drilled in it. Beat that.
