While I don't have any experience with the CV joint going bad, I do know the CV joint can take a lot of abuse, but it definitely needs the grease and boot protection. Replacing the boot is a matter of seperating the axle from the hub, then depending on the skill and tools available, removing either the CV joint from the axle, or pulling the opposite end tripod bearing and it's boot and slipping on a new boot over the CV, repacking everything with grease, redoing the large band clamps over the CV boot, then reconnecting everything in reverse order from removal. The rythmic clunking upon acceleration is typical of inner driver/tripod bearing problems, which is often visibly evident when you disassemble and clean the grease away. One or more of the tripod bearings may have broken or seperated. In that case there will be loose needle bearings mixed in with the grease (if there is any left).
