Glad it went well for you. Putting it back in can be done lots easier than you described, and with less risk to the glass: Get some heavy cord, like the pull cord for curtains, and lay it in the groove of the gasket, all around, with the ends crossing. Lay your window where it goes, then pull the string into the car, all around the lip, kind of like zipping a zipper. The rubber curls around the sheet metal window opening and when you get back to the beginning, you're done.
Silicone is good. Clean the groove in the rubber and the paint of the metal lip it will seal against before you start. If there's any rust there, grind it out, treat it, and repaint it (let it dry well) before you reinstall your glass.
Having a helper stand by and guide things is nice.
Don't force the glass.
To remove, it's vital to get the plastic strip and any metal clips out of the channel in the rubber first, as you did. I'd have stayed right away from anything like a screwdriver, too much chance of screwing up and putting pressure on one point on the glass. I'd suggest one of those plastic throwaway putty knives for prying the rubber lip.
I've heard of removing windshields by pushing with both feet as you're sitting in the front seat.
Glass needs careful handling when it's out of the car. If you set it down on its bottom edge, try to do it on corrugated cardboard or a strip of carpet or something uniformly supporting. One high point, a pebble or a few grains of sand, can make it break.
Transporting it, it needs to be fully supported so it doesn't sag and crack - - blocks of styrofoam, taped into place to hold up the middle or the ends.
Don't let it get chipped at the edge. It might not break there right away but it could at any time in the future.
