Have you happened to notice if your boost goes way up when this happens? If so, it could be the normal response of your turbo pressure sensor (causing the APC controller to modulate the APC solenoid) and your over-pressure switch, which cuts out the fuel pump, causing the bucking (though, come to think of it, I think that if the over-press switch cuts out the fuel pump it stays out until you restart -- but I'm not sure).
If something in your APC system is faulty, you could be experiencing a 'runaway boost' problem. I'd check the pneumatic lines connected to your APC solenoid. There are three of them, but the ones that would cause this problem would either the one connected to the turbocharger compressor (the middle one) and the one that controls the wastegate (the one on the right) -- not the one that plugs into the air duct between the AMM and the turbo inlet. Look for one of these lines to be disconnected, split or otherwise leaking.
If you don't see high boost associated with the symptoms, it could also be any of a variety of problems that cause poor running (particularly lean running), which in turn causes the bucking and also triggers the knock sensor on the block, which will cause the APC controller to modulate the solenoid.
