Sounds vaguely familiar - Once the track was aligned and I had noticed that the window wouldn't go all the way up, I gave the Safelight Techs my can of Silicon. They shot down both front and rear tracks (Looking down into the window slot by the door lock, right there and then on the front portion. Once they did that they shot a bead all around the rubber gaskets by the A piller and where the B pillar would normally be. After a moment or ten the window started to close correctly. By shooting the rubber gaskets it softened them up and allowed the window to rub smoothly by as it ascended up.
