From the title of the parent post, I see this is a convertible. I just dealt with the same problem. The SF Bay Area has had plenty of rain, lately.

In my case the rear window seals were leaking. The water then drains down under the rear seat and into the floor pans.

I had to remove the seat and sound-deadening material from the car and dry them out for a few days. I left the carpets in and propped them up to let air circulate under them. I left the sound-deadening material out in the sun to dry. If you haven't done this yet, I would get on it. You really don't want a car that smells like mildew.

On a sunny day I used urethane windshield caulk to re-seal the canvas strip to the glass. It seems fine now, but I am leaving a towel in the well behind the rear seat to catch any minor drips.

If this is your problem, you will be wise to check the seals at the start of each rainy season. I had the same problem last year. That time I put a single bead at the top of the canvas edge, but it came loose over the course of a year. This time I put caulk at the bottom edge of the rubber strip on the canvas before flipping it over, and then sealed the top edge. The more caulk the better!

Try hosing down your rear window to test for leaks.
