Hi Scott and others,
The door glass is to overlap the quarter glass. I have fixed this problem on numerous Saab convertibles. Here's where I start before going into adjusting window tracks and stops....open the door and pinch feel the metal stiffener inside the quarter window seal. If it feels bent outward, gently bend straight with your fingers. Do this all along the rubber strip. Lower your windows, shut the door, raise the quarter window until it stops, raise the door window until it stops (watch to see if the glass sneaks behind the weather strip). If it looks good, you're done, otherwise, the weather strip may need a little more bending inward. Note - do all this with the top up and latched. This rubber seal gets lots of abuse as you enter and exit the rear seat. Once this is deemed good, then you can go in and make the final teaks to the stops and guides. Tell us how you make out.
