I think there's a cardboard tube that supplies air to the defroster vent. It can be accessed by removing the speaker cover. Maybe it was knocked loose somehow although I don't understand how it could have been the result of the alternator work. The sound you're hearing may the by pass valve located under the distributor at front of car ( rear of engine). The by pass valve is also called a "hooter" valve because when it fails, it can make that sound. Other than that, there's a vacuum cannister in the right side fender well which supplies vacuum to run the heater vents - you might check that for leaks.
