My first observation is that your car is running extra hot normally. I have had a number of 99s and 900s, and their temp gages always ran under midpoint of the gage year round. My current '89 SPG with 145,000 miles always shows temp about 1/3 up from bottom, and that includes high speed cross country and local work. So, I suggest you have an iffy radiator, semi closed thermostat, or clogging in the engine. Most 900s need radiators by now.
Secondly, your low on fluid trans would have generated excess load and excess heat into the engine, and remember that the trans, whether AT or stick, lives immediately under the engine oil. Once the trans was refilled, that excess drag and heat would have then dissipated. So, I suggest you get the trans rebuilt or replaced, find and cure the fluid leak, or monitor your trans dipstick more closely and keep the fluid full at all times.
