my first thought - do you have an aftermarket stereo with subs and an amp in the trunk? i've seen several cases similar to this situation that were due to the running of the power wire to the trunk, i.e. from battery over front fender, down to the corner of the door, then using split loom tubing to protect the wire, run it in through the seal here.
i basically had a funnel channeling water directly onto my passenger side floor. when i parked in the driveway (front end up), i actually had a two inch deep puddle on the floor in the back once. i cant believe i did not short everything out when i started her up a few days after the rains stopped.
try removing the trim panel and pull the carpet back, run a hose over the windshield and down the edge of the door, you may be getting a leak here, even without a wire funneling everything in.
