I strongly vote ditching the factory setup. You will need to bypass the rear amp, but it isn't hard. Just locate the wires going from the existing amp to the rear speakers under the rear seat, and run new ones up to the new headunit. You will need to remove the metal door sill trim bits (both the horizontal and vertical ones) and the passenger side front seat - that will allow you to get the carpet almost entirely out of the way. Then, just run new speaker wire in the existing plastic channel (in the center of the car) up to the front of the car. Fishing the wires up to the upper DIN slot isn't all that hard - it's helpful to use something like an unfolded wire coat hanger to help, but if you do so be VERY careful not to rip, puncture, or tear anything. Basically, it's a straight shot - you don't need that coathanger, just a little patience.

Alternatively, you can pull the wiring from the upper DIN slot to the lower DIN slot and put the new stereo there so you don't have to fish the new rear speaker wires up so high; just know that doing so means you gotta run new speaker wire to the front speakers, and fish that DOWN. :) This is a better route, imho, since it puts the new head unit closer to your hand and keeps the bright lights out of your eyesight at night. Also, with newer head units the factory speaker wiring isn't really good enough anyway - it's all 16 or 18 gauge, and you really want 14 gauge for the common head units with integrated MOSFET amps...

You can remove or leave the beefy DIN cables that go from head unit to eq and amp - if you choose to remove them, remove the driver's side front speaker grille to get a good look behind/under the dash. Removing it first is a good idea anyway - when you tug out the cage for the factory stereo, it's helpful to feed the wiring through with your hand through that speaker grille instead of just yanking on the cage until it moves...
