You've said flywheel wasn't loose and that you're sure it's on the dowel pin and correctly tightened.
Have you watched it as it rotates? Can you see wobble, or runout, of the flywheel as it turns?
If not maybe the vibration is from some other cause and it's making you THINK it's the flywheel? (Hope, hope.)
It sounds potentially very serious, as well as mystifying, if it's truly so. How could this have developed? Cranks aren't known for bending or coming apart. And there's the main bearings that would need to be hammered, or bigtime loose, for the crank to move. And there's the clutch input shaft coming out of the bearing in the center of the crank. Wouldn't work very well if the crank was wobbling around.
Are all plug wires on. any of plugs cracked, good dist. cap, etc?
