I myself recently picked up a chipset from the dealer and a remote off of ebay. When I bought my car the fobs had been lost but everything else was in place. I just took the old chip out of the unit under the back seat, hooked all the connections back up and everything worked fine...so maybe go back and check that everything is plugged into the black box as it should be? I will say when I started to plug the connects back in I could hear the alarm faintly until I got it all back together, it was a little odd, but everything works great now.
