When I took a look at my clutch pedal lost motion, it was signicant. The bushings had given up material to 170K worth of shifts. I replaced the pedal and pivot bushings, though you can rebush the pedal if you want to fool around with that, or there is another procedure to drill it out and us a larger fastener.
After reading all the posts about corrosion inside the clutch master, I gave in to buying a new one. That was a good decision -- the clutch assembly now functions like new, and only have to double clutch when it is ice cold outside until the box warms up.
I wonder if you are having the lost motion as well, and it the disengagement is not happening soon enough for the gears to stop rotating prior to gear selection.
Check you front motor mount too -- that can cause some engagement problems according to prior posters.
Good luck with that -- hope it isn't the gearbox.
