If there was splicing done, I'd definitely locate those first. I can't think of any scenario where the LH ECU would turn on CEL and SHIFT UP lights, much less to indicate a problem. But, just because the three big connectors at the fusebox are 33-pin doesn't mean it's the original fusebox - it could have been salvaged or ordered for a 1992+ 900T... I mean, if I was gonna do this swap, I'd just yank everything from a 1992 900T - engine, transmission, wiring harness, etc. - and bolt into a 900S.
You might try locating the 5-pin connector near the LH ECU - it carries the tach, CEL, shift up, and road speed signals. Try disconnecting that and jumping only the tach signal. That will isolate all the non-essential stuff from the LH ECU, and help determine if this is an FI ECU-side issue, or a chassis electrical issue. Similarly, try disconnecting the two big 6-pin underhood connections with the same intent. You'll need to leave switched power and power out to the fuel pump connecting, but the other mess o' wires (mostly A/C stuff) can go. Again, the point being isolating the source of the issue. Nice thing about the c900 is that the engine management is mostly standalone!
