Timing adjustment with lightened flywheel

About six years ago, I did a bunch of performance modifications on my '88 900TC, including lightening the flywheel. At the time I remember the shop I was working with saying that lightening the flywheel shaves off one surface of the flywheel, including the degree hatch marks used to adjust timing.
My car has been blissfully trouble free and low maintenance since then (knock on wood) but lately it's been running a little less smoothly than in the past. I think the timing may need to be adjusted.
If the degree marks have been sheared down to lighten the flywheel, how do you adjust the timing. I know it's possible (or so the shop assured me), but can't remember how it's done.
Anyone know?
