Sounds like you may just be suffering from old wiring or an old relay... not uncommon.
What I've done in situations like this is run a new line straight from the battery to a relay in the trunk, then use the old wiring to trip the relay, which provides direct battery voltage to the pump. You might try and thoroughly clean every ground in the car - 12.12v while running is pretty low to start with... you should be seeing at least high 12v, and ideally into 13v territory.
