There's nothing electrical in your transmission.
Check the underside of your car for debris lodged in the suspension and under the skid plate.
Check the main fuse and relay box for water infiltration and damage. When you're done, move on to the alternator and battery and air intake box. The intake pipe is up high for that very reason, but water injection (in excess) is a bad thing to have.
How deep was this water, anyway? I hit around two feet with my '88 base model last spring and it made me nervous about sucking in some water, but we made it and the car was dry afterward. I kind of got a chuckle because there was a Testosterossa (Jeep Wrangler) over in the ditch with half its suspension torn off.
