the clutch controls the interface between engine crankshaft and tranny via the drive chain at the front (of the car) of the slave assy. Not much they could do to affect the tranny as long as the clutch shaft was reinstalled properly and the little plastic screw thingy reinstalled under the metal cover of the drive chain housing (the little metal cap retained by a metal clip right next to the radiator). The plastic screw just keeps oil slinging.
Pilot bearing is in the flywheel and can sound as though its coming from inside the engine or tranny. Something could be broken internally in the tranny though such as a shifter fork so the sound needs to be isolated between clutch engagement/disengagement and the act of shifting gears.
