out of balance clutch pressure plate?

Hi, I'm trying to figure out if I messed things up... I recently had to replace my clutch slave. It leaked all the fluid out onto the ground. So I had a hell of a time as usual, removing the slave,clutch,pressure plate assembly, mostly because I didnt have the special tool to compress the pressure plate when your clutch slave is dead.
I used my floor jack to compress the pressure plate further (after removal)and put in a fatter spacer to hold it so that installation of the assembly would go easier. It was still pretty difficult to get in there, so here's what I did... I removed 2 of the 3 alignment pins in the flywheel that hold the pressure plate in position until its bolted tight. It made it easier to slide the assembly in from the side. I'm not sure, but I think I feel a vibration now. I'm wondering if I screwed things up by removing those pins. I'm not sure if its because of the weight of the pins being removed, or if the pressure plate is slightly off center. Its a very slight vibration... and sometimes I wonder if I'm hearing/feeling things that arent there.
Has anyone had a similar experience?
