Yes, as a general rule you can change the front covers. Around model year 1987 Saab fitted a small ball bearing into the front cover and used an input shaft that had a stub on the front end which pushed into the bearing. It was supposed to provide more support for the input shaft. Evidently Saab then realized that they were fixing a problem which didn't exist so they went back to the previous set up (no bearing). Off the top of my head I can't tell you which series number those transaxles are but I don't think that either of the transaxles you have will have the extra bearing. Just pop off the front covers and you'll know instantly. If neither has the extra bearing then just swap the covers and carry on. My EPC says that only 55600, 55602, 55700 and 55702 transaxles had the extra bearing but you have to take that information with a grain of salt.
If you find that the unit you want to install is different from the unit you have removed (one has the bearing and the other doesn't) then the simplest approach to take (trust me on this) is to call an outfit that sells used parts (so Eriksson Industries, Mile HI Autobody in Denver or maybe Goldwing) and buy an appropriate front cover (bearing or no bearing type) with the hydraulic type motor mount boss. Any other approach (eg. swapping input assemblies, cutting the stub off, leaving the bearing out, etc.) has the possibility of mismatching gear forms or lack of lubrication through the input assembly.
