Unbolt the gearshift housing from the floor (make the tool with a grinder or dremel as shown in the FAQ from a deep well socket - I used an SAE socket that I had lying around). Then pull the entire arrangement back into the passenger compartment. If you pull the rubber grommet away from the firewall, its no big deal, you'll just need to refit the grommet.
If you are converting from an AT, please note that the firewall grommets are slightly different, although I am pretty sure you can modify the AT grommet, if you didn't salvage the one for the manual from your parts car. I pulled the entire shigter and linkage from the car to change over the ignition switch and to clean and lubricate the assembly. The grommet is most easily refit by pushing it all of the way into the engine compartment, then fitting it from that side (assumin g the engine is still out of the car.
