I don't see how a drained battery would kill the alternator. Isn't that what they're supposed to do, charge? Anyhow, I would make sure ALL your wire contacts are cleaned. Battery posts, battery wires, grounds, etc.
I found in my own experience that even if to the naked eye they look clean, they still might not be. I learned the hard way when my battery lost it's charge in 20 degree F weather.
