Checking the voltage is a good start, but I'm going to guess you got a bum regulator. The light on means that the alternator isn't providing power. On some weaker regulators, you need to get the alternator well up to speed to get enough voltage for the regulator to get things going. Since the light does go out, eventually the regulator/alternator is working.
I wouldn't just replace the alternator. There isn't much else to the alternator but a bunch of wire and some bearings. OK, lots of wire. The only remaining electrical bits are the diodes. A bad diode would turn on the Battery light. But it's unlikely that the diode would heal itself after 3 minutes. It's that 'getting better' part that is bothersome.
When you replace the old regulator, were the brushes totally shot? If the brushes are really bad, they can damage the commutator on the alternator. That would lead to needing a new alternator.
In your case, I'd bring back the regulator as defective and get a replacement. Yes, most folks have no returns on electrical parts, but this is a potentially defective part.
