I have one of each, a '92 C900CVT and a '95 NG900SE-T Coupe. I have also had an '85 C900T. The C900 is a GREAT car in many ways, and was a tough act to follow. Saab had limited funds to work with but really did a decent job of Saabifying a GM platform into the NG900. I find the NG to be quieter, smoother, infinitely nicer and better wearing interior, and overall more reliable than the C900. Fewer niggling little issues. It does have it's downsides - the C900 suspension is better, no question at all. It is a more modern car which means some amount of 'tied to the dealerness'. On the other hand, the transmissions actually last the life of the car more often than not!

The '99 9-3 is the pick of the 9-3s in my opinion, because it still has the tougher T5 motor but has most all the 9-3 improvements. But I really think the '95.5 NG900 might be the real pick of the bunch - a number of improvements, but no OBD-II, and the really good improvements can be retrofitted. '98 was also a good year, another bunch of improvements.

Especially as cheap as the Ng cars are, I don't think you can go too far wrong with a well-kept one, and nice C900s are getting mighty hard to find, and silly money when you do find one.
