In looking at the design of the trunk area and the location of the drain tubes I would say the engineers expected water to enter the trunk area - so the question isn't why is there water in your trunk but why isn't it draining properly? The two most likely culprits are the drain tubes located at the lowest points in the the trunk (I am talking sedan).

These are almost like one way valves and if blocked or dislodged will allow water to collect rapidly. One is under the spare wheel location and the other to the right looking forward - take a long screwdriver and gently remove debris from these two quasi-one way valves working from below (check to see if driver pokes out from above). They are angled slighly so don't expect driver to go straight up and through. If you have had a lot of rain it doesn't take much to fill the trunk area and it doesn't take much to block these "valves."

The other two culprits are the separate drain hoses underneath the rear quarter panels - draining from the sunroof behind the rear wheel well. The only way I can see these would be an issue is if they have become disconnected somewhere further up the system. Check to make sure they drain properly by running your hose over the roof. You might be able to feel around there by removing carpeting in entire trunk area along the sides where hinge is located. On some cars, they connect further up to a different kind of hose closer to the sunroof. But if these were the problem then you'd be getting a whole mess of water in your trunk constantly.

I have heard that both the antenna and the trunk moulding can be an issue but unless you have an auto antenna I don't see how water could enter there. If you do have an auto antenna then this could be your source. As for the trunk moulding - try adjusting height and tightess of trunk with rubber adjustment "screws."

As for the exit flaps located at the rear of the trunk - water would have to enter vertically first and then turn 90 degress behind the bumper. Anything is possible with these SAABs and the kind of weather we've been getting lately.

Check also that seals for the fuel pump and the sender are firmly in place. I use vaseline to seat these two properly. You will have to remove hinged plywood sections in two parts to get at these. Good time to check for seam rust along rear wheels too.

You might have a smaller member of your family lie in the trunk with a flashlight while you douse car with water to see where its leaking. Not recommended while driving.
