Depends on the cars and how you drive.

I have a '91 9000S, '90 9000T, '88 900T.

Parts and maintenance:
Some parts on a 9000 are more expensive - in particular make sure the 9000 has a good exhaust.

For DIY
I haven't found there to be a significant difference in fail rates of stuff, working on suspension (9000 has struts), drive, brakes, body parts are of similar difficulty. They love preventive care.

The 9000 has a transverse mount engine and it's easier to work on than the 900, especially belt side stuff.

If you have automatics in mind.
1 - Search on posts by Ari in 9000 board for testing 9000 autobox.
2 - 9000 is easier to work on autobox adjustments/repairs - hands down.

Driving
The 9000 is wider, feels roomier, more elbow room. It handles smoothly, predictably and reliability.

The 900 feels sportier. It has more of a cockpit feel, great visibility, It's roomy enough for 6'1" but less roomy than the 9000.

My 9000's both have smoother rides than my 900, but the 900 is by no means a rough ride.

9000 hatch holds a lot.

Automatic note: for long distance driving I prefer the 9000 over the 900, the 900 is 3 speed, 9000 is 4 speed - it makes a difference.
Around town I prefer the 900, it's peppy, maneuverable, and stylin'.
The 900T gets better in town gas mileage than the 9000T, comparable highway.
