You can get the seals to plump up again by running then through the dishwasher or gentle cycle of your clothes washer, but they will still have some memory.

To deal with flattened seals...You can try running a length of small diameter tubing the entire perimeter of the seals on the front and rear doors - place it between the seal and the door frame so it pushes the seal out just a fraction more

Finally you can adjust your doors so the leading edge is in line with the body frame.

All of these may help but I have the found the biggest "noise generators" at speed are the the forward lip of my sliding sun roof and the mirrors - not much you can do about those.

On the other hand - reducing the noise in the interior is fairly straightforward.

First, make sure you have some anti -resonance pads in your doors for that solid thunk feel - I use roof shingles - but there is high priced market stuff;

Second your roof vibrates - so when I replaced the headliner I placed some felt and spray on rubber noise shield at the rear and the sun roof;

Third - the A pillars are hollow resonators - you may want to consider spraying expanding foam in there as do modern vehicles - but it may not be flame retardant so check;

Fourth - your firewall could use more padding as it carries engine noise forward - ditto your floor pan and trunk area

Finally the rear wheel wells are great resonators - find the existing pads glued on to them and consider adding to that. You can also spray expanding foam right into their cavities from inside the wheel well.
