The factory alarms were only a problem if you developed a problem with a switch or if you lost the remote. Usually the hood or trunk switches would be the culprit. The alarms were made by Alpine. I don't know of anyone who has been able to find a source for the fobs or chip sets. Occasionally I see fobs on the auction site, but I don't think they'll do you any good without a matching chip set. You might try pulling the alarm and contacting Alpine directly to see if you can get a fob and chips.
My '93 and '94 verts (had or have 2 of each) all came with fobs.
As far as why you have an aftermarket alarm, my guess would be that someone lost the original fobs.
There was a post a few months back about someone finding a source for non-OEM replacements(something like keylessride.com).
BTW, there is also a valet switch (little black button) under the passenger seat in the front to disable the alarm.
