If I'm reading your post correctly, you are worried about the axle traveling too far downward and the spring unseating. I don't think that is possible with the rear connecting rod securely in place. The car will probably bottom out (axle hit bump-stops) but It's downward travel is limited by the rear connecting rod, not the shock. Of course, without the shock in place, you're putting extra stress on that rod. Be sure that the mounting point under the frame hasn't been compromised by rust, or it may tear away under the right conditions.
