I think the answer to your question depends on what exactly you want to do... If you just want to play your ipod over the factory stereo, your only easy options are tape adapters or FM transmitters.... there are dozens of both available at your nearest electronics store. IMHO,both solutions suck - whatever audio quality you may have had with MP3s is destroyed playing over FM or via analog tape.
You could potentially hack apart the stereo wiring - on '88+ cars, there is a low-level output from the stereo to the equalizer/amp... you could in theory patch into that and play the ipod into the eq/amp and get sound back out the stereo. Seems like a lot of work.
Why not throw a few bucks at a stereo store and buy a new stereo that's designed to work with the ipod, or at least has a USB or audio-in jack to accomodate one? See my post above about Crutchfield and take a look at the JVC KDS100. It's dirt cheap ($110 after discount) and will do what you want... I just put one in my Trans Am... it's pretty nice, especially for the money.
Hint: If you tell Crutchfield you're buying the stereo for a Ford Focus (or Ranger or Escape) they'll send you the tools you need to remove your stereo with your order for free. When you're done, sell all the installation gear on ebizzle or cl and make some more money back! :)
