So I was thinking more about the clunk before....
I think that what may have happened is that with your seal problem (either due to lack of lubrication or oil contamination) your pinion bearing has failed. The whining in the high gears is often an indication of pinion failure. As the pinion begins to drop it can cause problems with the high ranges- you may have chipped a tooth on fourth.
This may be wrong but a good way to see if you have pinion issues is to note if the car doesn't want to reverse. A dropping pinion can cause a jam on the ring gear in the differential and the car will struggle to back up.
