I assume you took the shift box off the floor because the nuts on the cable housing were loose, otherwise there's generally no need to do that. You make the actual adjustment which synchronizes the detents by sliding the driver's seat all the way back, pushing the carpet out of the way and reaching under the black plastic housing with a long T15 (torx) to loosen and tighten the bolt that locks the cable to the bottom of the shift lever while the gearbox and shift lever are in neutral.
