It sounds like you're just upgrading your 2.0 to a 2.1 header pipe, cat and intermediate pipe which will work fine as long as you have everything from a '91 up C900 n/a. The exhaust manifold(s) connection is the same for both, just uses the same two 2 bolt flange gaskets. And by the way after you've done this you can then bolt a tubo muffler and tail pipe right in to your n/a which will help both mileage and performance with the larger less restrictive turbo system. I did all this to my '87 900S and it worked great!
