Tho it helps firm up the seal and needs to come out before you go say to remove a windshield, it doesn't seem as if it could be a factor in any leaks, as it just pops into grooves in the face of the rubber seal.
Seems to me the rubber down the sides of windshield, where it sits on body, needs to be sealed with soft urethane; that's one place to look - - is that what you meant?
Are you in the rust belt? Hope it's not a hole in the bodywork going into floor area.
On one of my cars I noticed water travels down what I'd call an extension of the firewall, but outside of the sides of the engine compartment, behind the wheel well and ahead of the front door, at bottom, and had rusted thru there and was getting in on floor.
