I had a leak that allowed water in at the same area you describe. It was this rubber/foam plug type thing (about 2 inches in diameter) at the firewall on the passenger side, near the back of the engine bay. A bunch of wires run through this plug, but one (aftermarket) wasn't fed through it properly and it created a gap where water got in. Much of this water drained to the rear.
You gotta pull the center console and carpets (at least the front) and test with a garden hose (a partner helps). Find this plug thing I mentioned and spray it directly with water and look for leaks on the inside!
I used eDead (see link below) sound deadener to help with sound proofing. Get the liquid stuff (it's really cheap and worked perfectly). It will replace that 'tar-paper' stuff that you scrape off the floorplan on the inside. Then replace the foam mats if you have to. I just dried them out and put them back, but if you want to just use dynamat or something similar instead
