I'm gonna assume you're talking about a 2.1l from a '93 into a '90. I'd just do the swap. Use all the '90's existing electronics, you should be totally fine. The output variance between the 2.0l and 2.1l is less than 10%, well within the ability of the fuel injection system's ability to compensate. You'd see a more dramatic variance driving through the Rockies...
The '90s should have a traditional distributor with Hall-Effect. You'll need to use that distributor on the 2.1l to avoid having to rewire. Getting away from the crank position sensor might be seen as a benefit by some anyway. You may also need to swap the idle control valve bracket, but I don't think so. Pay attention to the ground points on top of the engine - the 2.1l will be different than the 2.0l, but I think that means you just need to keep the 2.0l's engine lifting bracket. Worst case, you will need to crimp a couple new ring terminals - not a big deal.
