Chris,
I'm not going (well, yet) to replace the studs or bolts, I'm keeping the original ones since they're in good condition (only those 3 studs on the downpipe bracket got broken, will be replaced with aftermarket ProParts studs from their exhaust fasteners kit). I'm also keeping those sleeves on the studs which hold the exhaust manifold (although I will probably replace those sleeves with ones from ProParts kit just to check that very new brand which showed up on the market). It's only the nuts which gonna be replaced - and replaced in a special way with a main nut of ordinary type and second nut of closed type (also known as a cap-nut) to cover the whole threading.
I'll try the same design on the ball-joint bolts. Maybe, I'll go with thread glue instead of silicone sealant there.
