Is it that the holes in the ball joint are vertically out of line with the bolt holes in the A-arm or that you can't get them in line along the axis of the a-arm?
I usually have to (carefully) use a floor jack under the ball joint and use a thick philips screwdriver as an aligning dowel to get the bolt holes in the ball joint aligned with the holes in the A-arm. The a-arm channels are pretty tight and a new ball joint is so tight that it's fairly difficult to get them to do what you want them to do without a bit of metallic persuasion.
